Malmö to Haparanda is about 1500 km.And Malmö to Lagos (Portugal) is about 3100 km. I think that puts the middle somewhere just north of Frankfurt am Main.
That is, if I managed to pick "only train routes" and my rough distance estimates aren't too far off.
If you pick Helsinki (and ignore any route that takes you on a ferry from Sweden to Finland...), the halfway point is approximately Hamburg.
