Is there a simple way to by default block bot-flagged accounts and only bypass that if I follow the bot account directly?

No, but bear in mind bot flagging is just a voluntary choice by the account owner rather than some kind of external quality control thing.
Only the account owner can add the "automated" label, so it tends to be only on profiles of good useful bots created by honest account holders.
